This only happens if you sync your computer clock via NTP I think (from
reading rtc.txt). The kernel will leave the RTC undisturbed otherwise.
So just disable any NTP client on your midi machine :))

I recommend glade for GTK+ GUI front-ends, it has some bugs, but it works
great for simple layout/prototying stuff..
